The iCloud.com email application hides a functionality that can also make you stumble. You can define rules on iCloud.com which affect incoming messages and deposited on Apple servers before reaching the messaging application on your devices. These rules are distinct from the Mac de Mail version and have priority on any filtering or local sorting set on any mail software you use on an iPhone, iPad or Mac.
The effect of this may be that messages are found in places you did not expect without any action on your part. You can check the rules on iCloud.com by following these steps:
- Connect to the mail web application on iCloud.com.
- Click on the hardware icon at the top of the navigation bar on the left.
- Click Rules.
If you see something in this space, check if it applies to recipients, subjects or other models with which you encounter problems.

You can also check the local filtering in the Mac Mail application to Mail> Settings> Rules. There you must select a rule and click To modify To see its effect.
For other mailhosts, you can connect to their web interface to see if the rules define the problems. I use Fastmail for my main messaging account and the service offers both filter controls and messaging rules in the settings.
